They are not the same. You have hardware handshake selected in WSJT-X versus RTS always on in N1MM+. Note that the RTS selection in WSJT-X is grayed out (because it is overridden by the hardware

Thanks Bill. I found my problem was that USB (uppser sideband) did not have the audio coming from the REAR (which is the USB serial to the Pi). That's the missing bit.

I have Tx working now. There were some FT991 menu settings to change:
108 SSB Mic Select: REAR
110 SSB PTT: DAKY (which means via the CAT USB interface)
111 SSB Port: USB
In WSJT I have PTT via CAT

if your rig limits the Rx pass band when in USB-DATA mode you can check the WSJT-X options "Settings->Radio->Mode->None" and "Settings->Radio->Split Operating->Rig". Then you can set Tx VFO

My rig; which s/n starts with 711xxxx - was manufactured in 1986. Production of the TS-440 ended
