In JTAlert - Settings-Applications-WSJT-X/JTDX-To Top Options, do you have "Enable bring WSJT-X to Top" checked? If so, uncheck it and see if that helps.

I don't have a Ubuntu system running presently.
What I would do is in a terminal:
Get all updates:
apt-get update
apt-get upgrade
apt-cache search libusb-1.0 | less
and observe what packages

I did ask what one of the sockets of the 2 should I hear audio from but haven't seen an answer. But it occurs to me that these are likely to be mono sockets whereas, my headphones are stereo.
