Regarding the shift, the VFO frequency remains constant on my FT-DX3000 between transmit and receive. I would check two things:
1) Make sure you aren't in Hound Mode. 2) On the settings tab, check that split operation is turned off.
I had the same problem recently with a different Yaesu radio. I use two different profiles, one for normal FT8 and one for F/H FT8. I changed split to off for the normal FT8 profile and the problem was fixed.

the way WSJT-X uses a different VFO dial frequency for Tx is not a problem that needs solving, it is an important feature that ensures your signal is as clean as possible, which also allows you to transmit with full power at any Tx audio offset.
