I do not see any option in WSJT-X (I am using version 2.2.2 on Windows 10 64-bit) to select from which "side" of audio WSJT-X accepts input audio for processing.
Immediately on the right end of the Input line is a selection box ("drop down") that allows the user to select Mono | Left | Right or Both.
Just make sure that Windows initializes your sound card input (mic, or Line) as a 2 channel device. See Windows Sound Control Panel -> Recording -> <selected input endpoint> -> Advanced.
